I am pretty sure there is a way to verify the pump is pressurizing by detaching a hose from somewhere and just turning the key..... but you may have a kink in your fuel line as well. I would also check the ZX6r.com forum..... lots of information there.

Checked for kinks and tested the fuel pump while it was out of the bike yesterday, I'm thinking it could be my power commander but i'm not sure how to diagnose that as an issue

Disconnect the Power Commander? Also, your battery does sound very flat. Have you checked the current whilst cranking the battery? One way to rule out the battery is to try and get someone (or two) to give you a bump start. If you are going to do that, bump it in second as it will be hard work otherwise.

The battery died as I was making the video but it has been doing this even with the battery fully charged, and its a new battery. as for the power commander, I just have to disconnect it and that's it? If that is the problem the bike should start correct?

No. You will need to reconnect all the injector plugs and completely remove the power commander.

Have you checked the plugs? Are they wet? If so its getting fuel just fine. Checked for spark?

If it has all those things and you've checked the exhaust flow and intake track-I'd assume timing, compression? But start with a plug check after cranking the engine for a bit.

Check fuel strainer since it sat for a while...maybe jusnot gettin fuel...

any one know any videos on how to uninstall a pc3 and put it back to stock? Is it easy or complicated?
