Any one have this problem before?

I got a 1998 Ninja ZX-6R back in November. The thing runs great. I changed the spark plugs, cleaned the air filter, I had a stuck float and I changed the oil every three thousand miles. It runs better now than when I first got it cause it sat for almost a year. My problem is that in the past three months the bike will just flat out stall when I pull the clutch in. It does this either when I am up shifting, down shifting, or any gear for that matter. My Ninja just doesn't care. It fires right back up when I push the starter button and it runs flawless. Is this a common thing with the 1998 NInja or something else wrong. Obviously it ain't nothing major. It just annoys me. I would appreiate it if someone responded. I posted this on another sight and got nothing back. I ain't making this up.
One more thing I have a Yosh RS-3 slip on. It ain't jetted. When I changed the plugs the old ones were the right color.

My bike is completely warmed up. I have the ditigal temp gauge so the operating at least for my ninja is three to four bars. Five to six if siting in traffic on a hot day. It does when I am slowing up to stop at a traffic light. I pull the clutch in to down shift into first and it will stall. I will be doing 100 m.p.h. down the road and when I have to slow down and shift in a lower gear it will do it then when I pull the clutch in. Sometimes I will be getting on it and up shifting and when I pull the clutch in it will stall. Last night it did it to me almost everytime I touch the clutch. There seems to be plenty adjustment left on the clutch cable. I was thinking the side stand switch but my friend didn't think so. Then you guys mentioned maybe the values need adjustment. I was thinking that also. I will have to wait untill fall though to get them adjusted though cause the bike shops around here are to full. Any adjust the valves on a 98 Ninja before? If so is it fairly easy? How can the carbs get out of sync? If you don't mess with them they shouldn't get out of sync should they? Maybe dirt can do that. Would the carbs have to be taken apart to be cleaned or can I run carb cleaner in the fuel tank? Any of you guys think it is the fuel filter? I know cars usual don't spit and sputter but they will stall now and then when the filter is getting full.
Well thanks guys for all the help. Guess I will have to save up a serious amount of cash for this coming fall so that I can get my bike overhauled if it aint something simple.
