First of all I did search this and found nothing exactly the same. I have a 04 with 6100 miles. This noise has just started maybe a week ago. When starting from a stop I hear this clicking/clunking noise which stops around 4-6k and only does it in 1st & 2nd gear. You can also feel it through the footpegs. Also the noise/vibration isn't there when the bike is cold. Any ideas? I was thinking something with the chain. The clutch is still fine and doesn't slip at all.

Alright I'll check that. Also the sound does sound like metal on metal.

i'd check the drive chain and see if it's loose. but it's prolly your cam chain thats noisy. need a manual cam chain tensioner. do a search on cam chains, it's been discussed a good bit. my 04' started around 3k miles. put a ape cct on and no more noise. @ over 16k now.
