I just ordered a yosh full system exhaust and from my understanding I will also need a power commander for the bike. What I dont know is exactly how these power commanders work. I see this one on ebay..is this all I need? Is everything included in this or will I also need cables or anything else?

just go to the store and make sure you get the right commander.but yes it will make a difference, you just plug it into all the injectors, then download the map you want, then try it out, takes a few minuites and then your off.
