I took the forks off my friends r6,and wonder how to install them.How do I measure exacly the right position they should be installed at? The lower triple tree on the new set im installing has not be tampered w/ so I can just install them but I want to double check the insure factory spec.The bike is a 01'yam r6. Thanks

Witness marks on the fork stanctions themselves are a good place to start. It helps a great deal if you have a set of calipers to measure the ride height. It isn't so much important that the overall ride height is correct but that both forks are the same height through the top triple clamp. Should the forks be off even slightly, it'll do wierd things to the handling, especially on turn-in, lead to increased bearing wear and maybe even tire wear.

If you don't have a set of calipers, a nickle works as a good feeler gauge.
