I took out the air box on my '95 250, and I'm replacing it with a K&N air filter. There was a small tube that ran from the bottom of the air box to the top of the transmission I think. What is the purpose of this tube, and what should I do about it?

Crank vent. It pullks a little bit of vacuum on the crankcase and burns off any blowby combustion gases. Think like PCV from your car.

Anyway you should reconnect it to the airbox. Its supposed to be there.
