I have a 04 zx6r and love it. However the riding position and weight on hands are tough for long runs. Any ideas regarding solving this problem? Lower seat? different triple clamp and bars?

The bike is right. You are wrong. If your wrists hurt it is from putting too much weight on you hands. You muscles are there to hold your body up. Use them.
Our group usually rides 300-400 miles of twisty back roads (some pretty rough) on Sundays and my wrists were bothering me. I put the Sato bars that Dan Kyle sells on my 636, adjusted out some of the droop and it helped a lot.
