Is it normal for a bike to run rough after you've been riding fairly hard for an extended period of time? My '95 seems to have done so since I bought it about 4 years ago. It did it with the stock exhaust before, and it does it now with a full D&D and a Dynojet jet kit on it. And by riding fairly hard for an extended period of time, I mean over 90 for more than an hour. It also seems to do the same thing when the weather is really hot. This is the only bike I've ever owned, so I am not sure if this is normal, so if anyone has any input I would appreciate it.

I've got a 97 with a bolt on Wileyco pipe and factory 1.7 jets, can't say I've experienced that. Have you cleaned plugs and airfilter lately? Have you had your valves adjusted within the recommended period? It could be timing related, bad pick-up coil or igniter. Or out of sync carbs. Just going through the checklist in my 95-98 service manual.
