I've been spending all of my free time during these cold winter months polishing my frame on my '98 6R. To do that I had to take my left foot peg off. Now I am done polishing that side and I put the foot peg back on. I hooked the shifter back up just like it was and I tried shifting through the gears while the engine was off and the back end was up on a stand. I can shift into 1st and N, but when I try to shift up to a higher gear nothing will happen. I don't think I did anything that could have caused this. Hopefully this is just something stupid and nothing is actually wrong. Does anyone have any idea what is going on??

Your bike comes with a positive neutral finder that disallows upshifts past neutral at a standstill. You can click the upshift if you rotate the lifted rear wheel by hand.
